When I perform a cleanup, my joist sets are aligning at the same position rather than
staggering. How do I correct this?

When you run a Cleanup each Joist Set is re-calculating its spacing from the same edge. To stagger the joists you
need to move one set, then remove it from the cleanup so that it maintains its position. To do so, select Edit >
Edit Item and choose one of the joist sets. Remove the checkmark beside the cleanup option, then close the menu.
Now select Move and use the mouse to position the cursor over the joist set. Using the keyboard at this time, press
the Home key (From) to select the Joist Set. From the keyboard, enter in 1.5 followed by the direction arrow key to
indicate which direction to move the joist set. To complete the command, press the End key from the Keyboard.

in Floor System mode, Edit the adjoining Joist Sets, and check Stagger. Then perform a Cleanup. This will
automatically stagger the joist sets one joist thickness towards the reference edge.
