Upon performing a cleanup, my overall dimension is moving so that it overlaps my intermediate dimension strings. How do I prevent this?

In order to prevent this you need to space your tiered dimension strings further apart. If, when running your dimension strings, you have your Enlarge Dimensions enabled (Ctrl+Q), you can use the top of the enlarged dimension number as a gauge to where to run the next string.
