My walls are protruding through the roof since I changed the wall heights. How do I correct this? 

Any time a change is made to a wall’s height and/or offset, you must perform a Cleanup of the roof to set it to the correct level. In Roof mode go to Misc > Cleanup or Ctrl + C.
