My walls are protruding through my roof. How do I correct this?

Due to the fact that you have added the floor system after placing your roof, the walls have been offset up to accommodate the floor system. To have the roof readjust to the new height plus offset of the walls, return to Floor System mode and perform a Cleanup (Misc > Cleanup, or Ctrl + C).
