How can I place a square roof over a bay window area?

You need to add support beams running parallel to the desired roof edges (generally 3 beams. 1 for each side). In Roof Mode trace the roof edge following the beams, and if needed, adjust the reference circles to those beams. To prevent the beams from printing, in Drawing Mode edit the beams and check the Hidden flag.
